Joomla (or any website) uses cookies for saving the personalised user preferences of a website. Your situation is a good example of that - wanting to save the particular column settings in Article Manager (etc).
However, if you clear the cookies, you delete those personalised settings. Joomla doesn't save such settings in the database for this particular type of setting (pending correction from other members on this point).
